Yes, the bag does have outside compartments on each side of the bag to put a bottle/s

Q: Can you still fit an a4 folder in main pocket when there are shoes placed in bottom section?

Yes, it shouldn’t be a problem. My son uses this bag for high school - fits his books/files, lunch/water, pe kit and he also manages to stuff his coat in!
