Will this allow a pwm fan controller to manage the speed of a molex fan?

No, unless the fan controller is a standalone unit that is not connected to the fan headers on the motherboard, such as the NZXT Sentry 3. If you look closely at the item photo, you'll see that it only has 2 wires running to the fan, 12v hot & ground. Plugging in this adaptor will cause the fan to run at full speed, which will be loud as heck.
