Yes, you can use a bed cover with this.

What is the diameter of the tubing? Need to know if I can mount lights on it.

Diameter its 3 inches, we install lights a few days before. we have to drill the tube because was a round light with a single bolt in the bottom. So, its possible, depend what kind of light you will use.

Can I use a bed cover with this?

depends on the cover. Is it in the bed under the rail or over the rail. If it needs to be over the rail will not work. Unless you are referring to a bed liner which is different.
