Does this have the cover for the idle air contro valve? and does this fit 96 zj 4.0l?

No it doesn't, you need to transfer your old idle air control valve the new one. I used it on 1997 2.5L jeep wrangler as an upgrade.

Will this fit a 2004 jeep wrangler 4.0 ?

It should fit your 4.0, I installed it on a 97 TJ with a 2.5l.
