Does the cansiter have to be completely empty before refilling? In other words, combine two half full to make one.

You can do it but you should use a scale to keep the weight of the canister being filled under the weight of its intended max (i.e. 110g) so you don't overfill it. If you overfill it, it can be dangerous when lit because the gas is under more pressure.

I cannot quite get all of the fuel out if the canisters. Any tips?

If you chill the bottom canister and set the top canister in the hot summer sun, you can get most of the glass out of the top canister. I will usually empty 4 or five mostly empty canisters into one then empty the results into a half full can.
