When both are shut down, the power supply turns off. For most intents and purposes, each motherboard behaves as if it had its own power supply. The only real quirk I've noticed is on a couple MSI motherboards which are incapable of internally resetting themselves without cheating by briefly cycling the power supply; in the event of a system freeze, these motherboards cannot be reset (either by pressing the reset button or by holding the power button down for 4 seconds) without shutting the other motherboard down first so that power can be actually cycled off and back on.
