Is this a 3 step process or can we skip the ceramic sealer? Thanks.

It is meant to be a 3-step process, however, depending on your circumstances it could be beneficial to skip any one or more of these products. Certain types of leaks make using Ceramic Motor Seal dangerous to your engine. (coolant leaks that go to oil for example.) In such a case using All Weather Seal and not using Ceramic Seal would be advised. The Thoro-Flush is only if your system is in need of flushing to start with as clean of a system as possible, but in some cases may not be necessary.

Should the thermostat be removed during flush and or ceramic seal procedure?

We recommend leaving the thermostat in during treatment because it will cause pressure to build which will aid and benefit the sealing or cleaning process. In addition to building pressure in the cooling system, peak performance is obtained with Irontite Coolant Additives, including ThoroFlush, when the engine is at normal operating temperatures, controlled by the thermostat opening/closing.

What color is the liquid inside it? Iooks different than last time I got some. Thank you

It's a dark grey for Ceramic Motor Seal and more Black'ish for All Weather Seal and Thoro-Flush is a light Green. These colors will vary in intensity from mix to mix as we add the color in and since it's not a critical component of the mix it can vary a bit.
